I did get a complete, and I mean complete, wiring harness, PCM, gas pedal, TAC module, brake switch and both fuse panels from a 04 GMC that had a 5.3. From head light to tail light.

Sweet score on grabbing a complete harness! Where you start modifying really depends on what you want to keep - O2 sensors and so on. I've found that working the sections one at a time - for instance, just working on passenger's side of the block) helps to keep things straight. Once you unloom things, it can get a bit messy if you're not careful.

As far as the radiator goes - you could do what I did - I mounted a stock style radiator to the front of the core support, instead of to the rear - that bought me about 2.5" of space, so I was able to squeeze a fan in there without modifying the firewall. The front of the core support isn't flat, it has a flanged edge, you can use washers or a piece of bar stock to space it forward just enough to clear the flange. I'm running a high flow 16" fan, about 3-7/8" depth.
