To confirm this remove the glass run channel from inside the door, just unbolt it at both places and slide it down a bit. Your window will then roll all the way up into the top of the door confirming the problem. Then when you reinstall the channel make sure at the transition to the door the run channel is fully seated. Problem solved.
You didn't need new glass. The overall shape of the glass is not all that critical since the channel is so deep.

The glass i got from LMC was off dimension quite a bit but the glass from oer is very close to the same as original. I am only lacking a 1/16 to 1/8 from the glass sealing at the top. My doors are aftermarket so this may be my issue.
