I personally like the look of no bolts through the wood to the frame. The previous owner of my truck apparently did as well. He just used shorter bolts that only ran through the bottom section of the bed crossmember, not from the top all the way through. Then you don't have to have expert precision on where you drill the hole in the wood.
Another option is to use a bolt through the top and carve out a small relief for the head in the bottom of the wood so it goes all the way through the crossmember. Whichever direction you go, I'm sure it will turn out nicely!
