When I worked as a mechanic, during the trouble shooting of a rough-running Ford, after going through the entire sequence of tests, it might run better. In fact, the manual we had told us that if disconnecting and reconnecting all the harness connectors for the ignition system while checking the components, if it still ran rough, change the module. Seemed like a kind of cheat, but I'd rather run through the trouble shooting sequence instead of just selling an ignition module...because the customer would be back in less than a week with the failing part failed "hard". That's embarrassing. In your case, disconnecting and reconnecting some plug/socket connections made them better. Seen it many times.
