The difference between stick and auto is:
Shifter in the column: swap columns, keep neutral/reverse light switch
Extra pedal: Remove clutch pedal
Extra hole for clutch: cover hole
I don't know if the wiring harness is different because of neutral switch, but you can always swap internal wiring harnesses.

Also, since number plate is part of the cab, you will have to re-title to the new cab. Be careful if your state requires that the frame VIN needs to match the cab VIN.
