On my pickup I used Permatex Ultra Black silicone, and on my panel truck I used screws; both methods worked perfectly fine. Silicone had the advantage of holding the entire length of the channel, but the disadvantage of being messy. Some ADs I have disassembled had tiny screws in the upper corners of the window channels, but I don't know if those were factory original or not. If you do use screws, be sure to use flat heads and sink them in fully or they may damage the upper part of your glass.
