Two good points there.

From experience and not all good I'd say square the cab up and get your door gaps right and then brace the tar out of it and then do the panel replacement you need to.

When I chopped my top none of the how to articles in any of the magazines (pre internet) had any instructions on aligning bracing the body shell before you started cutting panels. That created some real issues to deal with.
