I don't see a problem with that if you have the matching welt between the fenders and cab and bed.

It's one of those spots I've fought with on my truck as even really nice original fenders don't always match up to the running boards well. You could cut some filler pieces out of some somewhat stiff rubber or soft plastic to have something to take up the space when you bolt it together.
