I'm not discounting your calc, which does offer a lab-ideal result. I just think that even with a program, there are factors that aren't being accounted for. Especially if I were considering a stainless system where cost is a factor, I'd rather build a 3" system I'm less likely to outgrow.

I absolutely agree with you! The program does not factor in cost of materials, future engine modifications, or packaging. How in the world are you supposed to install a muffler in the middle of a cross member or equal length headers that allow service to spark plugs? The moment you change something the calculation changes. What I do find interesting in the program is that if you use shorty headers the program recommends 2.75" exhaust pipe, if you use long tube headers it wants you to use 3" pipe and the tri-Y calculation says to use any size between the two. I use it as a starting point and am more than happy to make accommodations for packaging.
