Yep, that's why I routed my exhaust to the outside of the frame to keep the entire system above the bottom of the frame rails. The 4L80E transmission and mount prevented me from running the exhaust to the inside of the frame. Here are a few photos as I was pie cutting and tack welding for the compound curves of the head pipe, and mocking up the rest of tubing and muffler...
