Ignoramus with non charging battery

I searched, I did. I even posed my question in a (really old) thread. However I think maybe the thread might have bee a bit too old?

Application:
1966 C20 Camper Special
350 motor

Won't charge the battery.
The Alternator seems to be working. However I was told at FLAP's counter it's self-regulated. I replaced the Regulator anyway. No charge on the battery.

Okay... in the old thread someone mentioned the battery may not charge if the (new) External (stock) Regulator was still on line. Okay, so how do I take the Regulator out of the loop? If I just unplug it, will everything still work? I suppose it can't hurt all that much as it isn't presently very functional, but I don't want to make things worse either.
