Transmission Question, 66 Chevy PU

Need a little help. My brother just bought a 66 Chevy PU with a blown 3 speed tranny. We picked up a 3 speed out of a mid 70's chevy truck, but it won't bolt up properly. All the holes line up OK, but I can't get it any closer than about 1/4" from the bell housing. Is there a difference in clutch shaft length from the 66 to later models? I'm kinda stumped on this one.
