I have a harness to fit a 04 5.3 but my motor which i thought was a 04 has a different injector plug than my harness. The pins in my injectors are offset and the harness is in the center. So are my injectors considered the ev6 and my harness ev1?

Trucks had a MultecII connector, assuming you've got the short-fat injectors.

Are the pin locations different on older motors? The pins on my injectors are more to the bottom and on the harness i have it looks centered.

Your injectors are EV6, the harness is set up for multecII. They sell adapters or you can just change the plugs and terminals. Wiring is the same.
